Linocolor 6 and Photoshop 5.5

Do Linocolor 6 and Photoshop 5.5 behave the same?

I've got an image, moved P2P in Photoshop 5.5 from RGB to CMYK (custom profiles)... then the same image (original), converted from RGB to CMYK (same profiles) in Linocolor 6. When compared, the result is drastically different. I know the basic variables here, CMM, rendering intent, etc. Is there anything else that could be causing this discrepancy?
