I guess he said that because you are going to use the scans for archival
purposes, and thats correct, because you can redirect the RGB archival color
space to another CMYK as many times as you need, so you can change your
print shop as easy as change a CMYK profile in your colorsync profile
folder.

They don4t have any idea about color spaces and if one cmyk space is
different from other. As print buyer, you have to contact a printshop who
can ensure you their consistency (process control) in its press and of
course give you the press specifications in a CMYK profile. (inside the
profile are all you need). You didn4t mention if your job will be printed in
traditional sheetfeed offset, web offset, inkjet banner, flexo, gravure,
etc, etc. So if you use an unique CMYK file for all this printing methods,
you will have a salad of colors.

Instead Gretag ProfileMaker and its friends, maybe you need a colorserver
that make the color transformations for you. Only two thing are necesary:
your RGB Profile (if you didn4t set up your supreme to use icc scanner
profile- ask your trainer how to do that - you can asume a generic profile,
maybe the working rgb color space that you already have in photoshop: RGB
ColorMatch, Adobe RGB (1998) ) and the destination CMYK profile (supplied by
your printshop).
If your print shop is unable to supply that profile, change provider. He
really needs an spectrolino and company.
For the proofing system you must use a digital proofing already profiled
too.

Have you ever made a profile for the supreme scanner? set up the colorsync
in that software its very tricky, and it only embeds the scanner profile.
Maybe you can correct all the scans applying the same color server
transformation from the scanner rgb space to any RGB working space that you
desire or directly to the specific cmyk provider4s profile.
Remember do not erase the original RGB images for archival purposes.
I suggest to try for color server, Gretag iQueue (the version only for
bitmaps is less expensive), Autoflow from Praxisoft, and Agfa ColorTune
Batch (nice options to apply not only profiles but change resolution and
unsharp masking amog others scripts)
