I just started working with 16 bit raw scans from my BetterLight Scan Back

first assign my 16 bit scanner profile and do a convert to Workingspace the
colors change. I am using BestRGB as my working space. Anyone shed any light
on 16bit workflow? My rip Best Color PhotoExposure handles 16bit tiffs no
problem.

Working spaces don't have bit depth -- they just define primaries,
white point and tone curve. They apply equally to 8 bit and 16 bit
channels.
I don't know for sure, but I wouldn't be at all surprised if the
BetterLight captures colors outside Best RGB, which is really
designed for film scans. Or your camera profile may need some work.
