I'm not sure this qualifies as a misunderstanding but.. you can either use
the monitor profile as a guide, and correct visually on screen which will
convert automaticly to 8 bits per channel on processing, or you can scan
highbit raw, and get that uncorrected file as highbit in Photoshop. with no
correction tools available in SilverFast. The most recent update does target
that highbit, so a 12 bit scan is centered in Photoshop's 16 bit space, and
doesn't come up as totally black, but the ability to color correct is in
conflict with high bit results, though not in conflict with high bit
scanning. The basic correction tools (white and black point etc) can be used
in conjunction with a scanner profile, but using the color editing tools will
mess up your color, making the profile more or less meaningless.

That function is not ICC profile based, but does use the monitor profile to
display the results of your fixed conversions nicely. With the most recent
version I can often get scans from negs that I don't feel the need to color
correct in Photoshop, but simply dust bust and make any selection based edits
I need before saving and printing.
