Were the cartridges on the bulk feed ink system you installed
pre-filled? I heard of a case once where the ink in the cartridges and
the bulk ink supplied were different. If the work you have done since
installing the system was enough to empty the cartridges and you have
recently started using the bulk ink then this could be an explanation.
As the nozzle check reveals all colours are getting through then the
easiest thing would be to re-profile the printer/paper/ink combination
and see if it remains stable. Just be absolutely sure the ink you
eventually top up your bulk inks with is the same and you should be
right.
