If I remember correctly the table works best with Pantone colors coming from Illustrator 9 because the naming convention matches the names from the Pantone Library from Illustrator 9.

Quark uses a different naming convention and so Onyx will use your media profile rather than your Spot Color Table. You will need to update your color table in order to have Quarks naming convention used, or for any other program you use that is a different name than used by Onyx.

You also need to tell the RIP to use the Spot Color Table, it is off by default.

If you have something to measure color patches you can also print your on CMYK matches and read those and add them to the table.

It's great when it works but it can be time consuming getting there.
