With the Nikon 4000 & 8000 and Nikon Scan software, my best results with scanning color negative film are to use Nikon's color management and scan into Adobe RGB (1998) working space in 16 bit mode and make corrections in PS. For transparancy work, the best bet is a custom profile and scan with color management off.

I don't know whether it is the same problem:
Many users of the 4k/5k/8k/9k Nikon scanners complain about the clipping of negatives in Nikonscan. That may be solved in Nikonscan 4 but I have seen different reports on that.
Either get Vuescan or Silverfast to scan the full range of negatives.
