As one of the unfortunate souls that has had to color manage a dot-proofer this is what I found:

What you need to do is perform the color transform from Press Profile to Proofer Profile before the dots are generated. The caveat to this is that you need to either be able to "undo" this transform or you must perform it on a copy of the file, since the file you're working with is your RIPped/Trapped data that will go to film/plate and is assumed to be in your press colorspace. A system I worked with wrote the color transformation information as an addendum to the file and so it could in effect be undone.

The downside of this scenario is that the dots on your proof no longer have anything to do with the dots on your film/plate. Also, your solids will no longer be pure colors.The other option available with something like BestColor is to generate your 1-bit data normally and then color manage the individual dots. The dots are themselves treated as tiny areas of color.
