In the print dialog box, I select Composite leave unchanged in the
output section. Will doing this will leave the numbers in the ECI

Yes. If you select this option, then go to the Color Management section
of the dialog, you will see No Color Management is the default Color
Handling option.
Would selecting In-Rip separations accomplish the same thing?
No. Tagged objects are converted if the source and destination profiles
are not the same.
Just because I'm curious, is there a way to print separations without
a conversion taking place?
Yes. In Output choose Separations. In Color management leave it set to
Document CMYK - whatever that is. And make sure the target isn't tagged
(which it shouldn't be anyway). Untagged CMYK objects in InDesign
assume the Document CMYK profile as source. So as long as you also
specify Document CMYK as destination, untagged objects are not
converted.
You can also just disable color management and CMYK objects will print
as they are (by the numbers) regardless of whether they are tagged or
not.
