As you now, there are many ways of distilling InDesign/Quark documents (with
embedded CMYK images). The profiles CAN stay in place if you choose to Tag
everything for color management (possibly causing an unwanted conversion
downstream). But if I ever hear of a PDF/X1a file that "somehow" got
converted downstream you'll see me jump, yell and scream because, by
definition, PDF/X1a mandates the inclusion of some CMYK profile defining the
OutputIntent BUT NO COLOR CONVERSION OF ANY KIND IS EXPECTED. If any printer
or prepress operator or workflow setup is stupid enough to tamper with the
CMYK data inside such a PDF then we may as well get out of the color
business altogether because that would indeed be very bad news.
