Firstly I'd recommend to see if you can set a wait time for processing
on the Rip at the production house, so it doesn't start processing the
file unbtil after, say, 60 seconds. If this doesn't do the trick you
might want to gave a look at Alwan CMYK optimizer which essentially c
an be used like iQueue like a colour server (and a lot of other
things). Essentially it will replace the images inside the PDF's rather
than writing a new PDF. This might make a difference to the processing
if you don't encounter any problems when bypassing iQueue.
You could also try to output PS files from iQueue to a distiller
hotfolder and use that to write a new PDF to the Rip's IN folder. It
will complicate and slow down the workflow a bit though, but I'm
guessing you already have all the components inhouse...
