Nope, that happens all the time. Your calibration software is going to load
up a dummy profile with a null vcgt to clear out any existing profile before
it takes any measurements, and when you bring up System Preferences it's
going to freak out and try to bring the old one back. The workaround is to
launch System Preferences and bring up the Displays pane before you launch
your calibration utility if that's the only means you have of adjusting the
display's brightness. I don't think it touches the gamma table once it's up
and running.
