"Count Colours Filter / Count Colors"
a free Photoshop plugin (8 and 16 bit) from
http://www.telegraphics.com.au/sw/
or Irfan View (Windows), which has a count colors function
(pay what you want software)

and I also did that with Matlab in the past.
