I've worked with a couple of shops that have adopted Quark 7 and find
it to be an improvement, but still a major pain color management wise.
You are correct, the place to specify the use of profiles are in the
Color Setups. There are setups for Source where you set up the
document's color management policies and setups for Output where you
specify color management policies for printing.
While you can create a Source Color Setup that will be available for
any completely new documents you create the real pain becomes obvious
when you realize that for any previously existing document you must
go through an "Append" process to import the color setup you used on
some other document. This is not at all obvious and is frequently
hard for clients to grasp and remember to do when they're under some
deadline pressure.
To complicate things Quark does not keep the terminology consistent
when it comes to importing Source and Output Color Setups. You
"Append" the Source setup and "Import" the Output setup. The one
saving thing is that once you have "imported" the Output setup on a
particular machine it seems to be available for all documents opened
on that machine. Too bad they couldn't do the same for Source setups.
One factor in Quark's favor is that after you get through the hassle
it does seem to work fairly well. You can now choose to color manage
EPS files, this is a huge advance for anyone needing to combine
images and graphics from Photoshop and Illustrator. And in my testing
so far placing an RGB image is not a sure fire formula for disaster
any longer. But I have not tested this out thoroughly enough to
really feel comfortable with that workflow just yet.
I cannot understand why Quark seems determined to make color
management such a hassle, but that seems to be consistent with the
way they do a lot of things.

management and it's currently trying to deal with Quark's procedures
without much success. I couldn't find much on Quark's forums

assistance.
