For "color management" and ICC profiles in general, white backing is generally the accepted standard. But in the world of ISO 12647-x and some of the Fogra datasets, there's a legacy of black-backing measurement data. If you're setting up a proofing system and you know that the source profile came from black-backed measurements, you should create your destination profile the same way for a better visual correlation.
One advantage of black backing is that it does seem to reduce or "attenuate" the effects of substrate OBAs.
Personally, I've wanted to use my iSis in black-backed mode for creating GMG "gamut files" to be used with an HP z2100's embedded spectro for calibration. The embedded spectro for the HPz printers is very similar to an iSis (or, more correctly, the Color Munki) but it uses a black backing during measurements. The reason I've wanted to use the iSis to create measurement data for the HPz2100 is that 1) the iSis is much faster than using the HP's embedded spectro and 2) the ability to use custom charts....with the embedded spectro there's virtually no way to create custom testcharts for it unless you're a masochist and want to "hand code" a test chart measurement template...been there, tried that and I still have the scars to show for it. ;-)
I DID try using black electrical tape across the white backer in the iSis once but it confused the iSis' bar and alignment detection in a big way!
