Seems like an old school fallback to blame the PDF format and suggest a .eps, .tiff or .jpg
Well, not knowing what RIP they are using or what app you're making your files in makes it hard to suggest a workflow.
One one hand, whatever works - works. On the other hand, mastering these concepts and mastering the PDF process could be a skill that could prove worthwhile elsewhere. Do what's best for you!
