You can download a later version of this driver at www.midiman.com. Installing it will put a new version in the correct place AND remove the old version from the "wrong" place.

but then I notice that there are two Apple files in the Extensions file that seem like they should also go to /Library/Audio/MIDI Drivers/:

AppleMIDISerialDriver.plugin
AppleMIDIUSBDriver.plugin

...should I leave these in the extensions folder or move them also?

Leave the Apple drivers where they are. There is no reason to move them. (Probably there should be a /System/Library/Audio/MIDI Drivers, but there isn't.)
