It's my understanding that Quartz Extreme will only work with AGP video
cards. Fortunately the AGP bus is separate from the PCI bus used for
other cards and devices. For instance, see the diagram here:

So, from the ultra-high-level view, I wouldn't expect there to be
problems. In reality, I bet there are other more subtle issues... but
that's what the Apple folks get paid to worry about.
