I added a generic marker (with timecode) to a CAF file from my recording application, but that timecode was not read by Final Cut Pro 5. Could anyone tell me what type of marker I have to use for it to be recognized, or does final cut pro only recognize timecode in QuickTime files.

Final Cut Pro uses QuickTime for all media import, and we always access timecode through QuickTime.

When you open a CAF file in QT Player and Show Movie Properties, if there is a timecode, then FCP will (should) pick it up. If there is no timecode track, then QuickTime is likely not yet supporting timecode for CAF files; perhaps someone from QT will comment on this.
