How do you process the audio? How do you apply filters etc. Do you make quick fade outs to the samples when they come end? I assume when you change the sample length, the last sample amplitude is non-zero (if you don't make fadeouts), and may cause problems to filters, depending on your processing graph how do you apply filters etc.
