Audio MIDI Setup handles Audio setup as well as MIDI setup. But with the ONE, I get multiple inputs and outputs in System Preferences > Sound.
You might try uninstalling the Apogee software and drivers, and just use the standard OS X class driver. I found the Apogee software caused problems.
