As already mentioned, there's CHUD (part of an Xcode installation) to
disable cores and the energy saving preference panel to broadly lower
the processor's speed.
If all that doesn't work out, you might want to use the tools the
processor and graphics card (another high performance chip in most
Mac models) vendors offer to switch these frequencies. Usually
available for the Windows OS only, more info on any of the
overclocking sites.
I dunno wether changed frequencies stick across reboots, but at least
you'd find out wether your headache goes/stays away.
