They shouldn't be; the DoD trust anchors are installed by default on Tiger and Panther.

I rebuilt my system from scratch, i.e. format drive and installed Tiger, the DOD certificates did not appear in any of the keychains.

They're in the X509Anchors and X509Certificates keychains in /System/Library/Keychains.
