Fugu has the advantage of being from an US University, that might make
it a better choice with the federal government and DoD. It also has a
nice interface.
Personally I prefer the command line and rsync and/or scp/sftp.
Now a nice GUI interface to rsync would be nice but I've not looked
very hard.
By the way rsync on OS X has the -E option which transfer all the Mac
OS extended characteristics it seems, not sure about ACL's yet.

I will voice my support for transmit. Very nice app that supports a
number of ftp protocols including sftp. Although you can also sftp
through the command line...

I'm disappointed to find no FTP client on my new Macbook Pro.
Seems the only way to get one is to purchase one but with all of the
shareware out there is there one that is secure enough to use to the
standards of the Government (but not on a government machine, just
on
one where files may get transferred from time to time)? Googling
showed me that there is a way to get Finder to mount FTPs so you can
download, but I need upload capability too.
The "ftp" command line tool is always an option, and is full featured
UNIX ftp.
If you are looking for a GUI, the ones I've used the most are Fetch
<http://www.fetchsoftworks.com/
and Transmit <http://www.panic.com/transmit/>. Fetch has been
around longer; Transmit has more non-FTP features. Neither vendor is
a fly-by-night outfit, if that's what worries you about shareware.
