I am not sure this is a software issue. I have experience this problem on both MBA's and I also experienced it on Dell XPS 13's. I have seen similar things happen on other desktop and laptop systems with multiple USB devices plugged in. For example if My blackberry is charging on my Precision and I plug in a card reader the carder will register but won't actually work. I suspect the problem lies in that the USB bus does not have enough juice to supply power at the initial connection of the devices. If it is a driver/software issue it spans beyond OS X.

Subject: [Fed-Talk] Networking disappears when SC reader attached
Hi!
I've had a really strange problem and have contacted apple support numerous times about it. Apple does not seem to want to accept responsibility that there may be a bug in their OS. I'm hoping that somebody here may be able to escalate it to somebody competent there.
I have a Macbook Air 1.8 Ghz i7 that was a 2011 purchase. I also have an Apple USB network dongle to get on net. The smart card reader I'm using is a SCR3500 and the other one is a SCR3310. I've run into this problem on OSX 10.7, upgraded to 10.8 hoping it would solve the issue but it hasn't. I'm on 10.8.2 right now.
The Problem:
-------------------
USB Network dongle is plugged in and working properly. I plug the smartcard reader (SCR3500) in and the network connection disappears.
I then get an error in the console logs with...
10/24/12 7:58:23.000 AM kernel[0]: 0 e0000100 AppleUSBEthernet:
message - The driver has been asked to close the device
The smartcard works but the networking doesn't. To fix networking, I can unplug the dongle from the usb and plug it back in, and then everything is working again. This happens on a FRESH (clean) install with absolutely nothing else added to the machine. This is without loading the open source smart card drivers. If I load those drivers, it doesn't make a difference. Well, it recognizes my PIV card, but that's about it.
As mentioned above, I've reformatted and reinstalled without any resolution. I've reset the SMC, PRAM, booted into safe mode, tried swapping the net/smartcard connection on the left/right usb port sides, and nothing. I've also tried this on a colleagues 2012 Macbook Air, and the same exact thing happens. I've also tried another USB dongle, and same exact problem happens. This leads me to believe it's a problem with OSX and not hardware related. When you swap all the parts out and you still get the issue, I don't know what else there could be.
Since this is fed-talk, I'm hoping that somebody can verify if this is an issue, and maybe escalate this with Apple. I've been working with them on this for about a month, talked to at least 4 'senior' level techs, and none of them want to accept that this could be a bug with OSX. On a side note, I've read that this happens to people with Android phones when they load "Android File Transfer". Apple was quick to point the finger at the AFT software and said you can't do it. Since the card readers are sold through the apple store, and this is a virgin install of OSX, I don't know how they can deny fault.
Thanks for any help,
Mike
