I've seen fs_usage drop events because the kernel is generating them faster than the tool can consume them. However, in that case you get a 'nice' error printed and, once the tool catches up, logging resumes.

If fs_usage isn't cutting the mustard, it may be time to write a DTrace script. DTrace lets you filter out all the cruft at the kernel level, before it has a chance to overrun the user space logging tool.
