Serious Disruptive Pauses

I am experiencing very odd pauses throughout the operating system.  It appears as though they are more frequent with open/save dialogs.  Any ideas as to how to track down the culprit appropriately?  I have a hunch that it is filesystem dependent, although fs integrity appears to check out as well as there are no apparent bad clusters.
