I just checked about 140,000 of my files (under /Users/sieler) on my 10.6.6 Mac and found about 13,000 "missing".

By "missing" I mean that if I go to /Volumes/Vixen/Backups.backupdb/Stan Sieler’s Mac Pro/Latest/oakland/Users/sieler
and look at all the files therein, 13,000 don't show up.
(Vixen : my backup drives are named after Santa's reindeers :)

Now, let me be the first to admit: I'm making an assumption about hour TimeMachine & the Mac OS works:

      All files currently available via Time Machine are visible under the "Latest" directory.

(However, I did check /Volumes/Vixen/Backups.backupdb/Stan Sieler’s Mac Pro/*/ for some of the missing files, and did not find any.
(note the "*" in the prior line)

I eliminated from the list below:

   7,984 missing files that were "cache" files of various kinds.
             E.g.    /Users/sieler/Music/iTunes/Album Artwork/Cache/2875AEAD3AE523/14/15/03/287825AD3AE523-1E6916858863FE.itc
             ... their parent directories didn't appear in the backup, either.

   1,804 missing files under /Users/sieler/Library/PubSub/Feeds/ ...
            (the entire PubSub/Feeds directory does not exist in any TM backup folder)

   3,140 missing files under /Users/sieler/Library/Logs/CrashReporter
             (and, the /Users/sieler/Library/Logs/CrashReporter directory does not exist in any TM backup folder)

   1,031 missing files under /Users/sieler/source/dospad-read-only/build
             (and, the "build" directory (one of 16 under .../dospad-read-only) does not exist in any TM backup folder)

So, here are the other missing files, about 28 of them.

   /Users/sieler/Library/Application Support/Adobe/Acrobat/9.0_x86/Synchronizer/Commands
   /Users/sieler/Library/Application Support/Adobe/Acrobat/9.0_x86/Synchronizer/Notification

   /Users/sieler/Library/Safari/HistoryIndex.sk
   /Users/sieler/Library/Safari/WebpageIcons.db
   /Users/sieler/Music/iTunes/iTunes Music Library.xml
   /Users/sieler/Music/iTunes/save/iTunes Music Library.xml
   /Users/sieler/Pictures/iPhoto Library/AlbumData.xml
   /Users/sieler/docs/oz/baum_sigs/._.ds_store

The "._*" files aren't of too much concern, I suspect ... but the missing .xml files could be?
