I did the same, checking only for extra / missing files, and differences in contents (using "diff -qr") and not for discrepancies in meta data. No missing or extra files / folders apart from those expected to be missing (caches, ...) !

Only differences in content noted with MS Office files : MS Office applications modify the file's content even if
the document is just opened and closed (without any modifications) but revert the modification date, so that the file

I also did this experiment once, but for the whole disk (system, user accounts, ...) with the same conclusion.

I still think that the problem with renaming folders, mentioned at the start of this thread, should be fixed.
Maybe "rename" events should be logged both for the new, and old, name, so that in case the old name reappears,
it will also be scanned.
