Not sure about this specific problem, but Apple repeatedly states that
permissions do matter for files in the installer package. So I guess that
for a plain ISO 9660 you indeed have to wrap the package into an image (or
.tar.gz).
Alternatively, you can try making a dual Mac/PC disk, with HFS and
ISO/Joliet parts. Roxio Toast lets you prepare such disks very easily; it is
even possible to have separate directories for Mac and PC, but store
identical files only once to save space - google for details if your product
is that large.
