I have no success actually reproducing this problem. If someone has
a reproducible case that they can send me their roots for, that would
be great.

I've experienced this problem also. I've noticed two things...
If I just kill the process, the package seems to be OK.
If I run PackageMaker a second time, it usually completes.
Unlike Bob, I have no "deep" paths in my packages.
