I also have the diverting files problem here. Using PackageMaker pmdoc fix the problem, but only when using absolute paths in the project. If I try to use relative path in PackageMaker, it automatically reset the relocation flag to true on my application.
Does anybody know if this problem is considered as a bug of PackageMaker, and if it's going to be fixed ? I would really prefer to be able to call PackageMaker from the command line, it is really better when making night build scripts.

We had the same problem here: All our packages built using our 10.4 scripts (by specifying source, root and resource directories for PackageMaker) install to the location of the installer root, not the target location. This is despite the fact that our target location is correctly set, none of the packages are relocatable, and "lsbom Archive.bom" shows correct paths.
Since we couldn't find any way to correct the problem, we ended up creating actual PackageMaker pmdoc projects and building those on the command line instead. However, this is not as bad as it sounds, because the PackageMaker team have sorted out the issues that prevented us from doing this in 10.4 in the first place (e.g. automatically setting file ownership/permissions as part of an automatic build).
