Install deleting Files on Leopard?

Has anyone ever run into a problem with the install deleting files on Leopard?  I have an install which updates one file of 5 that were installed in a prior install.  The initial install installed system files for an application - some going to /etc, others going to folders within /Library (Preferences, Preference Panes & Startup).  The update is updating only the one file in the /etc - but when it is run on Leopard only it seems to be deleting all of the files from the initial install.  Tiger and Panther correctly overwrite the /etc file and leave all of the others alone.  I can't figure out how/why an install is deleting files not included in the pkg!
