Latest Version of 10.3.9 strips Intel Code?

| I apologize if this has been covered, but I searched the archives and found lots of discussion about universal issues on 10.2 but not on 10.3.x
The problem I am seeing is that when an installer we make using Package maker is installed on 10.3.9 (with all software updates run) any universal binary is stripped to be PPC only. This is a problem since our software outputs Screen Saver for intel and PPC macs. I looked at all the universal executables we install in one package (there are 3) and they have all had their intel stripped off. The installer works fine on 10.4.x.
Is this a known issue? Is there a work around.. or am I just high today?
