With Packagemaker 3, is there a way to specify installing the package into the logged-in user's /Documents folder in a manner that will work on 10.3.9 thru 10.5.x?

No.

This option is only available for Mac OS X 10.5 and later.

If you want to have a solution that works from Mac OS X 10.3.9 to 10.5.x, you will need to use one of the usual workaround. For instance installing stuff in /tmp and then moving them using a postflight script.
