Read the section "Authorization and Permissions" in the Software Delivery Guide.
When the payload gets installed, it gets installed with the permissions set on the staging areas unless you specifically change them in the "File Permissions" dialog box in PM.

I have run into the exact same problem. I was getting a couple warnings so I ran disk utility and now I get hundreds!
I have chosen to ignore the messages and just ensure that the permissions on my staging folder is correct when I build the installers. I'm still working on the installers so I don't know if this is the correct approach or not. Things seem to work ok so far!
