I think you need to use Packages if you want to build flat packages and distributions (flat distributions and not bundles) that can be signed in a way to keep Gatekeeper happy in Mountain Lion.
I was told that I should be using Packages now unless I need to support Mac OS 10.4 or earlier, which I don't.
