AFAIK, it depends on the kind of the file system object.
If a folder or a folder from the payload already exist on disk and the
overwrite permissions flag is not set, then the permissions are not
changed.
If a folder or a folder from the payload already exist on disk and the
overwrite permissions flag is set, then the permissions of the folder
are changed, the permissions of the file are not changed.
In most cases, you don't want to overwrite permissions.
