You can use packagemaker also to sign the packages. If you have set up your certificates properly ( I did it using XCode 4.3 in MacOS 10.7) , you can use following command to sign a package-
packagemaker --sign FlatPackageToBeSigned.pkg --certificate "YourDeveloperIDInstallerCertificateName"
Your developer id installer certificate should be present in the keychain of your system. It works for me. I use Packagemaker 3.0.5.

No. You need to use the Developer ID installer certificate to sign
packages. And you can not use packagemaker AFAIK.
