Yes, that's a problem. Mail.app does not support support the 'GURL' event extensions required to support attachments <rdar://problem/3855958>.

Can I just generate the encoded string for the attachment and include it in the "body="?

No.

If you need to send attachments, you will have to using Mail's scripting support.
