As you suspect, there is no way to protect a Motion 5 project. Please file a feature request and explain why you need this feature. I believe that we did discuss this sort of option at one point, but obviously, we never implemented it.
My suggestion in the meantime would be to convert them to FxPlugs using Quartz Composer. It's a fairly quick, easy way to get going with FxPlugs.
