I keep both on my system. Just install Xcode 3 to a different folder.
The only issue I've run into is that when I open one of them, the other one "forgets" my Mac App Store developer certificate. But as I'm not doing a great deal of Mac App Store development I haven't found this to be too much of a problem. This doesn't affect iOS certificates.
