OK, I did some asking around. The details are complicated, but I'm told a fix is coming in a future release (but as usual, I can't say when). In the meantime, you're best bet is to treat all 5D Mk. III footage as starting at timecode 0.

I have noticed that with some Canon 5D III clips, FCP X will ignore the timecode start time.  Other NLE's (e.g. Premiere Pro) do not ignore this timecode value.  AVFoundation reports the existence of a timecode track and returns a valid timecode value.  Canon released a firmware patch 1.2 which fixes this problem with FCP X.  However it is not clear how FCP X is deciding which clip's timecode to use and which to ignore.  I need to write some code which needs to handle these clips and needs to know if FCP X is going to ignore the timecode.  

Any suggestions?
