We have big issues with iOS 7 and configurator too. When updating to iOS 7 the supervision profile is removed which I think is causing all these issues. When plugging back into configurator on a lot of devices it won't install the supervision profile again. If the student enters his or her passcode on the device and we try to refresh nothing happens. New apps are not installed but configurator makes it look like it refreshed successfully although extremely fast.
If a student has Find my iPad enabled and I have them turn it off, it still fails or acts like it works but nothing happens. If Find my iPad is enabled you get an error message saying to turn it off as suggested in kb article. We have 300 MS students that have the app store turned off through configurator so this is the only way that we can install apps on those iPads but when it doesn't work we are kind of stuck. We can't remove profiles or anything on these devices either.
