The experience you describe with AC2 requesting Apple ID authentication makes sense, if you add the apps to AC2 by Apple ID. I recommend all school required apps use VPP Managed Distribution and device based app assignment (DBAA) with AC2 (as Tim is doing) or MDM (as it sounds like you are doing with Profile Manager). DBAA removes the need for Apple ID to ever be involved in the app install process.
I think MDM supervision and DBAA is the way to go. AC2 can be a powerful companion to MDM, in particular right now a great use of it is automated enrollment - DEP enrollment into MDM supervision without user interaction at the Setup Assistant, as it sounds like you have done.
