You have to run this command:

/Developer/Documentation/Java/scripts/unjarJavaDocumentation.sh

Thanks Art that was exactly it :)

Now how do you set it up so that the option-double click finds the Standard java classes to. e.g. if I do an option double click at the moment on String I get all the cocoa and WO string stuff but not plain old Java String.
