copying project from dev box to deploy box doesn't copy d2w assistant changes

I created a d2w app and then made some changes via the assistant.
When I copy the app over to the deployment box the d2w changes don't
appear. I tried to run the app from the deploy box and then run the
assistant, but it says that I must do this from within project
builder. So I could edit the project on the deploy box, but this
doesn't seem right. Why don't my changes go over with the copied
project?
