It is logging the errors I believe because the images are in the wrong
directory in the woa package.
They are in:
ShoeBox.woa/Contents/WebServerResources/webserverresources/images
When they should be in ShoeBox.woa/Contents/Resources/
Because I have broken the images up into different folders in my
workspace, I don't really want (or need?) the directory structure to be
copied over as well. Is there a way to flatten the directories when
building the woa?

I think you can get rid of this by including height/width information
in your .html file of your component.

This looks really strange, though, so maybe it's something else.
