The 10.3.9 update do indeed badly break Java in a fair number of cases. Reapplying the 2005-002 security update do fix it though:

I did a combo upgrade from 10.3.7.
I have applied the security update twice, and WebObjects deployments is still broken: applications return blank pages both in WebServer connect and direct connect mode.
I know that WO deployment is not supported on MacOSX client, but it has worked for years (better than on MacOS X server in fact).
I hope that somehow comes with a fix for this problem. I have reverted to 10.3.7 and will stay with it until the problem is solved.
