I'm afraid you're pretty much on your own when it comes to using WebObjects on Windows these days. Despite the fact that Apple advertises support for Windows, the reality is that the development tools are very old and tend to be very problematic. It's a depressing reality of WebObjects development, unfortunately.
Nonetheless, it is still possible to work with WO on Windows, but you'll have to support yourself. Most users have switched to using Eclipse and WOLips for development on Windows, which I hear works very well. This solution leverages Eclipse's great IDE as well as the WOProject team's hard work integrating Ant, Eclipse and WO to pretty much fully replace Apple's ProjectBuilder. You can find out more on the WOProject page at http://www.objectstyle.org/woproject/index.html. You may also want to consider purchasing Chuck Hill's Practical WebObjects book, which provides some material on using Eclipse and WOLips.
You've already noticed that if you do still want to use Apple's ProjectBuilder tool, there's not a lot of official documentation. The best you'll find is the "WebObjects for Windows Developers" book:

My current process for working in WO would be better if the contextual help menus of my applications sent me to usable information.
2) When a project is run from Project Builder, there are some buttons for stepping through the code. However, I have not seen any documentation on the use of these tools. Can you direct me to a document on using these to debug? (Right now, my only debugging options are to read the compiler and runtime output of my application, and to insert System.out.println() calls in my Java code.)
